Once I've finished creating my site through RVsitebuilder and I go to publish it, is it likely to delete/replace all present web files for my hosting account? Because I don't want to delete my WHMCS folder or other folders.

The only file that it would be likely to replace is the index file. It's also likely that it will overwrite any files that it finds with the same name as the ones being publishing.
